<abstract xmlns="http://www.w3.org/1999/xhtml"><p><italic>Pinus parviflora</italic> Siebold et Zucc. on Ulleung Island, Korea, has been proposed to be more closely related to <italic>P. armandii</italic> Franch. because both have long leaves and seeds that are either wingless or have very short wings. Randomly amplified polymorphic DNA (RAPD) markers using nine primers and sequence analysis of the <italic>trn</italic>G gene and the <italic>mat</italic>K gene and morphological characteristics of seeds and cones were used to assess the genetic relatedness of this taxon on Ulleung Island with <italic>P. armandii</italic> in China and <italic>P. parviflora</italic> in Japan. This current study showed that <italic>Pinus armandii</italic> from China, <italic>P. parviflora</italic> from Japan, and <italic>P. parviflora</italic> populations of Ulleung Island formed distinct groups that were separated from each other. <italic>P. parviflora</italic> from Ulleung Island grouped with <italic>P. parviflora</italic> from Japan, rather than <italic>P. armandii</italic> from China based on the RAPD dendrogram and SNPs in <italic>mat</italic>K. It is believed that <italic>P. parviflora</italic> on Ulleung Island is genetically well differentiated, indicating limited gene flow from Japan, although cones and seeds of <italic>P. parviflora</italic> on Ulleung Island are more similar to var. <italic>parviflora</italic> in southern Japan than <italic>P. armandii</italic> in central China. It seems that the entities that comprise <italic>P. parviflora</italic> exhibit widely overlapping ranges in morphological attributes except leaf length.</p></abstract>
